Stott finished 2-for-5 with four RBIs as the Phillies, who have the best record in the National League (28-12), won for the 13th time in 15 games.
For the first time this year, the Phillies played without designated hitter Kyle Schwarber, who rested a sore back. He is tied with Bryce Harper for the team lead in homers with nine.
Miami, which lost its fifth straight game, was led by Vidal Brujan, who hit his first homer as a member of the Marlins. Trailing 8-1, Miami's Otto Lopez hit a two-run homer in the ninth.
The Phillies' Taijuan Walker (3-0) earned the win, allowing eight hits with one walk and one run in six innings.
The Marlins, who have the worst record in the majors at 10-31, had their issues on the bases. Two Marlins - Jazz Chisholm Jr. and Brujan - were caught stealing, and Nick Gordon was thrown out trying to stretch a single into a double by left fielder Cristian Pache.
Marlins left-hander Jesus Luzardo, who had not pitched since April 20 due to an elbow injury, took the loss. Luzardo (0-3) held the Phillies scoreless over the first five innings. He ended up allowing four hits with one walk and two runs in 5 2/3 innings.
Miami opened the scoring in the fifth as Brujan hit a 406-foot home run to right-center.
Philadelphia took the lead in the sixth. Whit Merrifield started the rally with a one-out double, and J.T. Realmuto followed with an RBI single. Luzardo then struck out Harper but was removed after throwing 79 pitches in his first game off the injured list.
The Phillies got to reliever Anthony Maldonado as Alec Bohm singled, and Nick Castellanos walked before Stott cleared the bases with his triple.
Philadelphia added four more runs in the eighth off reliever Burch Smith. Stott and Pache produced RBI singles, and Johan Rojas added a two-run single.
